I'm going to go with Links Awakening and Oracle of Seasons mostly out of the nostalgia I have for them. Recently I was a bit unsure on how I felt towards the series, then Skyward Sword came out and reinvigorated me. There is still plenty wrong with that game but there was definitely something in that game that made me feel like a kid again. If Nintendo can give the next Zelda game everything Skyward Sword had plus worthwhile sidequests and a world with some exploration then I really think they will have crafted the best Zelda game to date.
I heard the Tal Tal Heights theme recently. I hadn't heard it for years, but the nostalgia came flowing back. Also, it and the Majora's Mask overworld theme don't get enough respect.
I agree that Twilight Princess didn't quite have the same magic (which I'll readily admit might just mean it didn't meet my impossible nostalgic expectations), and it's good to hear that Skyward Sword (which I haven't played yet) might.
Some might say it's a predictable answer, but with out a doubt my favorite Zelda game is Ocarina of Time. I have many fond memories of playing it when I was kid. As I recall, immediately after my first playthrough I started up a new game. I just wanted to experience it again. It's safe to say it was an experience that no game has come close to surpassing since. I have a lot of love for A Link to the Past, and Link's Awakening as well, but unfortunately I haven't really enjoyed the series since OoT. I never finished Majora's Mask because I found it to be more frustrating than fun. I did finish Wind Waker but... I hated the art style, and the world was fucking boring. I haven't played any of the other games so I can't speak for them.
Both Wind Waker and Twilight Princess for me (considering I have never played OoT, Majora's Mask, or the original LoZ games on the NES (I have played Oracle of Seasons, Wind Waker, Twilight Princess, and Skyward Sword)
Link to the past. I have a LOT of love for Skyward Sword and Ocarina though. I really wish I had some way to play Wind Waker.

This remind me to play master quest mode in Ocarina of Time 3D when I get my 3DS XL, it is sure this game will be gorgeous in big screens :)

I think the most amazing part of it is that how deftly the composers worked within the limitations of the GB sound chip, which must have been pretty severe.
That game in General had a fantastic soundtrack. Again it could be due to my nostalgia and playing through it during a pretty young age but every time I listen to the OST the bit tunes ooze magic. I really recommend Skyward Sword though it reinvigorated the series for me. I'm fairly sure I'm going to get chewed out for this but if you can manage to get the Wii Emulator up and running you can find fixes for some of the smaller annoying issues like how the game insists on celebrating when you pick up 5 rupees every time to start up the game.
wind waker, I liked the departure from the zelda norm. but all the zelda games are good imo (except the ones on phillips cdi)
