Boomer is revealed in <span class="yui-non">Combined Assault</span> to have been transferred to another unit. <span class="yui-non">SOCOM II</span> reveals Boomer was wounded by friendly fire, presumably by Kahuna although he is not seen or mentioned in the game. Boomer was killed in <span class="yui-non">Combined Assault</span> (you find him in a 'prison' with the helicopter pilot, both dead) by terrorists after his helicopter was shot down by a <span class="yui-non">stinger</span>, most likely as a satirical jab at the players' negative reactions towards Boomer in the first game.
