This is a tough one. Even though Far Cry 3 had some better gameplay moments, Dishonored combined stealth, action, and adventure in a way that simply exceeded other games this year.
One of the best FPS adventures ever made. Its simply did so many things better than other shooters and included leveling mechanics and take downs with incredible animations. The stealth AI was improved though they had to give you a meter and maybe made it more "gamie" it was still tense and fun to play.
As great as this game was, it did annoy me that it has numerous technical glitches, slowdowns, sound cutting out, etc. But its the best point and click adventure/pick your own story game I have ever played.
