In the end, none of this matters because the game is going to be memorable down the road, be it positive or negative.

you do all realize that the games are only loosely connected right? the stories will make reference to the world as the events unfold but the stories are supposed to be separate. this is not a trilogy or even a normal sequel,  this is a story of a world and were saying how it shall unfold by our actions. assuming it to be a story connected is dangerous, sure elements such as flemeth, the idol, morrigan and the ritual, the architect, all of it is tied together in a basic way that shows the world is alive.  noe think of it this way, why would the idols power be explained at the end when no one has seen it  before? why should flemeth stay in one place and be involved in the story at all?  
 
this is world building 101. its noing to be highly connected, and if it is its in the background for a long time. its non linear storytelling basically.

That shows true emotion through a narrative. From a game standpoint it sucks since you built up a relationship with a character through two games, is fairly likable and extremely useful to the party as the sole healer, and pretty much necessary for support in the higher levels of the game. But from a story standpoint....you need to make a tough choice that could totally change all of your decisions in the endgame and the perception of the worlds storyline.  It was really a great character moment that would make you think.

I romanced Merrill, but Fenris surprised me by coming to the mansion and forcing himself on me.

I think you are right. The way it works is that if you had a high friendship you can convince him to join you, and a rivalry is that he will follow you out of respect. For me I had a high rivalry and he still left the party in the end, and I had to convince him to join me again, and I think I got lucky because he reluctantly agreed to join up against the templars.  I did do a lot of things with him that were all over the place; supported him when he was attacked by slavers, angered him when he bashed mages (as I was also a mage) and generally helped the good mages over the templars which pissed him off too. I also didn't get full rivalry track on him, so I guess that might have something to do with it as well.  Regardless, it made sense that he would join me since I did so much to help him, despite his point of view.

Had high friendship/rivalry with him too?  If you don't he fights you.

I think the point of the epilogue is to set up the next game, like all games with cliffhangers do.

the templars are a military arm for the chantry. an attack on what they hold dear is an attack on them all. plus his actions were basically to cause an uprising at last against both the chantry and the circle. he wanted his war and got it in the end.
