Deadpool pays the most homages. A lot of his covers are replicating those of other superheroes, or even movies. Example include the classic Amazing Fantasy issue #15 where Spider-Man is saving somebody, Deadpool is shown doing the same thing. Or him sitting on a bench in the style of Forrest Gump.

Invisible Woman is part of the classic Fantastic Four issue that has been homaged many times.
Paid homage to Jaws.
The cover of True Crime: New York City is an homage to Dirty Harry.
Featured on some of the Marvel Zombies covers, where they are all homages. Or when Deadpool shoves Spider-Man out of the way to kiss Mary Jane.
Miles Morales is the new Ultimate Spider-Man, after Peter Parker died in a shark-jumping battle with the Green Goblin. He has almost the same exact powers as Peter Parker, plus bioelectricity and invisibility.
Moon Knight homages Batman in one of his issues.
Mr. Fantastic is part of the classic Fantastic Four issue that gets homages all over.
The cover of True Crime: Streets of LA is an homage to Dirty Harry.
Spider-Man is probably the most homaged character ever. The Amazing Fantasy issue 15 cover has been homaged dozens of times. As well as when he gave up being Spider-Man.
